The Volkswagen driver and series leader will now be the first to select his position to run on the road for the Greek round of the world championship.
The start of the stage was delayed due to high crowd numbers, but once up and running, Ogier turned in a faultless display through the 1.86-mile test to win it by 1.1 seconds from Citroen's Dani Sordo.
M-Sport crews Evgeny Novikov, Thierry Neuville and Mads Ostberg filled the next three places, with Ogier's VW team-mate Andreas Mikkelsen seventh quickest.
Jari-Matti Latvala's Polo R WRC was off the pace after the Finn came close to spinning.
Latvala's countryman Mikko Hirvonen was also down the order, 2.7s slower than Ogier's benchmark in his DS3 WRC.
Khalid Al-Qassimi will be the last to select his place on the road and, therefore, the most likely to run first on the road into Friday afternoon's opening 29.64-mile stage.
