In what was her fourth World Cup win this term, Switzerland's Gut clocked a total time of 1:17.92 to finish ahead of Austria's Stephanie Venier in Garmisch-Partenkirchen.
Venier finshed 0.67 seconds behind the winner, with Tina Weirather a further 0.19 seconds back to take third - her third straight podium finish in the discipline.
Lindsey Vonn, who won the downhill on Saturday in only her second race back after injury, finished ninth.
Gut said: "Our coaches set the Super-G, and it was, for sure, more difficult than usual.
"Lake Louise was a really easy Super-G and in Val d'Isere we had a lot of space between the gates.
"And here it was again more technical. I had to ski with my head, and I wasn't so clean on my lines and not even on the ski.
"But that's the cool thing, when the course setting is difficult, that everyone has to come to the finish and try at least to ski. So today, I was just lucky because of that."
Mikaela Shiffrin continues to lead the overall World Cup standings on 1008 points, with Gut second on 873. Slovenia's Ilka Stuhec occupies third on 625.
