Fourcade followed on from his win in Thursday's sprint, and had to overcome one penalty lap after missing a target at the second shooting range.
Cheered on by 30,000 fans in Nove Mesto, Fourcade finished in a time of 32:53.60, 30 seconds ahead of nearest challenger, Russian Anton Shipulin.
Fourcade's fellow Frenchman Quentin Fillon Maillet completed the podium line-up, finishing eight seconds behind Shipulin.
Fourcade has won the Overall World Cup in each of the last five years, the only man in history to win the accolade five times.
He leads the overall standings with 408 points after winning six of the seven individual races, with Shipulin second on 281.
He said: "It's a good feeling today. I'm happy to bring some joy to people." Sportsbeat 2016
