Dutchman Jonker previously held the position of assistant and tactical coach between 2012 and 2014, when he left to run the Arsenal academy.
The 54-year-old has signed a contract with Wolfsburg until 2018 after replacing sacked Valerian Ismael, who parted company with the club on Sunday after just four months.
In a statement issued by the club, VfL sporting director Olaf Rebbe said: "Andries Jonker knows VfL Wolfsburg well and maintained regular contact with the club even after his move to London.
"Both factors were vital in us achieving this top solution so quickly. He is an internationally experienced coach and an expert tactician, who provides the best possible requirements to get VfL back on track quickly and sustainably."
Jonker has also worked with the Dutch Football Federation in youth development, and as assistant coach to compatriot Louis van Gaal at Barcelona and Bayern Munich.
According to reports last month, Arsenal are looking to Barcelona academy boss Pep Segura to head up the academy - though they may face stiff competition to secure his services, with Chelsea also reported to be interested in offering him a role.
In a statement on their own website, Arsenal wished Jonker "every success" following his appointment, and paid tribute to his "transformation" of their academy.
Wolfsburg are currently in 14th position in the Bundesliga.
