Rooney, who moved onto a record 50 international goals in a qualifier against Switzerland at Wembley last month, will now sit out the final home qualifier with an ankle injury.
He may yet be fit for next week's final Euro 2016 match away against Lithuania, however, which takes place on Monday October 12th.
An FA statement read: “He has not trained fully since joining up with Roy Hodgson’s squad on Tuesday after picking up a knock for Manchester United at the weekend.”
Rooney will still journey to London from St George’s park as he is due to receive a commemorative golden boot from Sir Bobby Charlton, whose goalscoring record he broke in September.
Liverpool forward Danny Ings and Manchester United midfielder Michael Carrick did not train with the rest of the team on Thursday, but Swansea midfielder Jonjo Shelvey was back in training.
