Simon Gillett and Kieffer Moore netted in the final 10 minutes at Huish Park to earn a 2-0 win and a shot at Louis van Gaal's Premier League stars in January.
Yeovil's first goal arrived after 84 minutes when Gillett was allowed to control and drill into an open net after striker Tom Eaves had challenged goalkeeper Jack Rose in the air.
The mouth-watering clash with the 20-time English champions was sealed in the 88th minute when substitute Moore rose unchallenged to head in the second.
Yeovil manager Gary Johnson said on BBC Radio Five Live: "The pressure was on because everyone in Somerset wanted Manchester United to come down to Huish Park.
"Because of the prize nobody wanted to make a mistake. When the second goal went in that was when the Yeovil fans could really celebrate because at that point we were in the ascendancy.
"I think all the board of directors were on their knees for 90 minutes, praying that we'd win. They'll be very proud of their football club."
Tranmere will tackle Premier League opposition in Swansea thanks to a 2-1 victory over Oxford at Prenton Park.
Max Power netted a 76th-minute winner after team-mate Kayode Odejayi, who once scored a famous FA Cup winner for Barnsley against Chelsea, had cancelled out Oxford's opener from Alfie Potter.
Rochdale will have home advantage against Nottingham Forest after Matt Done grabbed a hat-trick in a 4-1 win over Aldershot.
Barnsley earned a shot at Middlesbrough, with Dale Jennings netting twice in the second half to add to an early opener from Kane Hemmings as the Tykes won 3-0 away to Chester.
Luton will face Cambridge for a place in the fourth round, after their respective 1-0 wins over Bury and Mansfield.
