Both goals in the quarter-final second leg at the Beira-Rio in Porto Alegre came from Andres D'Alessandro corners with Juan tapping in after two minutes and substitute Rafael Moura heading home the decider in the 88th to send the Brazilian side through 2-1 on aggregate.
Peruvian referee Victor Hugo Carrillo sent off two Santa Fe defenders, both after prior bookings, Dayron Mosquera in the 67th minute and Jose Anchico in the 82nd.
Twice champions Inter will meet Mexico's UANL Tigres, who beat Emelec of Ecuador 2-1 on aggregate on Tuesday, or fellow Brazilians Cruzeiro in the semi-finals.
If Cruzeiro, who hold a 1-0 lead from the first leg, beat River Plate later on Wednesday at home in Belo Horizonte, they will have to face Inter. Competition rules say teams from the same country must face off in such circumstances.
Racing Club of Argentina are at home to Guarani in the other quarter-final second leg on Thursday with the Paraguayans holding a 1-0 after the first leg in Asuncion.
