The Poland striker scored twice against his former club before being forced off following a collision with Dortmund goalkeeper Roman Burki.
Bayern host Real Madrid in the first leg of their Champions League quarter-final on Wednesday but Ancelotti provided good news for his team's supporters.
"Lewy sustained a bruise, but the medical unit says it's no problem with regard to Wednesday," the Bayern boss told his club's website.
Lewandowski, whose double took him to the top of the Bundesliga goalscoring charts ahead of Dortmund's Pierre-Emerick Aubameyang, added: "It's not too bad. I didn't want to take any risks, and I'll prepare well for Wednesday."
Franck Ribery had given Bayern the lead before Lewandowski made it 2-0 after 10 minutes.
Raphael Guerreiro pulled one back for Dortmund 10 minutes later but Arjen Robben struck early in the second half before Lewandowski added his second from the penalty spot.
Victory moves Bayern 10 points clear at the top of the Bundesliga table and Ancelotti was thrilled to have seen off a "dangerous" opponent.
"It was a very good match," said the former Real Madrid boss.
"It's a good result for us after a good performance.
"The first half was hotly-contested as Dortmund were dangerous up front, they had good chances.
"Robben's goal was decisive, we were in control of the match after that. But it was balanced before his goal."
Defeat for Dortmund left them in fourth place, a point behind Hoffenheim and now 18 behind the leaders.
Head coach Thomas Tuchel admitted his side had no answer on Saturday.
"I'd have been surprised at anything other than this dominance and this result," Tuchel said in his press conference, according to their opponents' official website.
"Bayern are playing at the absolutely highest level. Taken altogether we had no chance to match Bayern's level today.
"We must get over the match. We were ultimately unable to take points from here. It's a bitter experience."
Former Bayern midfielder Sebastian Rode, making his first appearance in almost four months as a half-time substitute, did not enjoy going back to the Allianz Arena.
"I'd have liked a different result on my return," he told Dortmund's website.
"When you go two goals down, you have a tough task on your hands. We did get back into it, but conceding the third directly after the interval put the game beyond us."
And speaking about his fitness, he added: "I can feel it having played 45 minutes, but I've only been back in team training for five days now.
"I'm delighted to have got back on the pitch and I hope I'll now remain fit for a long time."
