Meanwhile, Marseille boosted their morale ahead of the French Cup final by beating Nancy 2-1 to move into second.
Marseille, who will chase their first title in 14 years when they face Sochaux in the Cup final on Saturday at the Stade de France, are on 58 points from 36 matches, with just two games left.
Lyon, who have already secured a sixth consecutive title, are 20 points clear at the top after a 3-0 win over Lens, who fall a spot to third, two points behind Marseille.
Nantes, the eight-times champions, are stuck at the bottom of the table, seven points from safety with just six to play for.
"People have fought for decades to make this club one of the greatest in France and now we're going down," Nantes defender Franck Signorino said.
"I feel ashamed to have taken part in this disaster."
Nantes's late winner from Kenya striker Dennis Oliech makes Bordeaux slide to fourth, level on points with Lens.
Sedan were also relegated after a 2-1 defeat at Lille. Marseille, fighting with Lens and Bordeaux to finish runners-up and qualify directly for the Champions League, moved in front with a Mamadou Niang penalty on 78 minutes after Nancy defender Mickael Chretien handled the ball and was sent off.
Nancy levelled on 80 minutes with a header from a corner by defender Sebastien Puygrenier but three minutes later, France forward Djibril Cisse hit the winner for Marseille.
"We're in a good situation but this is a crazy season and it's certainly not over yet," said Marseille chairman Pape Diouf.
