The 22-year-old has made 47 appearances for Villarreal since joining in January 2015, and has received 15 caps for the Ivory Coast.
Bailly has reportedly cost in the region of £30 million.
"It is a dream come true to be joining Manchester United. To play football at the highest level is all I have ever wanted to do," he told Manchester United's official website.
"I want to progress to be the best that I can be and I believe working with Jose Mourinho will help me develop in the right way and at the right club. I am looking forward to meeting my new team-mates and to starting this new chapter of my life."
"Eric is a young central defender with great natural talent. He has progressed well to date and has the potential to become one of the best around," said Jose Mourinho. "We look forward to working with him to help nurture that raw talent and fulfil his potential. Eric is at the right club to continue his development."
Bailly started his career with Espanyol and joined Villarreal in January 2015

Expert analysis from Spain

Eric Bailly is young - only 22 - fast, strong, and he's been a key player for Marcelino García Toral. He's fantastic with his head but sometimes unsafe with the ball, and he does have a difficult temper, giving away stupid penalties and picking up unnecessary cards. He has a great future and this is a good transfer for him and for United - but that's a very expensive fee.
