The Danish side went to Hungary trailing 26-24 from the first leg but Henriette Mikkelsen scored six first-half goals as the visitors took a 14-10 lead at the interval.
The 2006 champions extended their lead to 18-12 early in the second period and led 24-19 with ten minutes remaining,
However four consecutive penalty goals from Anita Herr reduced the deficit to 25-23 and that would have been good enough for Gyor to become the first Hungarian side to lift the title since Dunaferr in 1999.
But Lene Lund Nielsen scored the decisive goal with 90 seconds left before Herr hit the post with a late penalty that would have sent the game into extra-time.
FIRST LEG:
Hungarian side Gyor took control of their women's Champions League final against Danish outfit Viborg HK after a 26-24 away win in the first leg.
Zsuzsanna Tomori was the top scorer from Gyor with seven goals but their key player on the day was goalkeeper Katalin Palinger who made 21 saves.
In the other net Katrine Lunde Haraldsen also had a fine game and her 18 saves, including four from seven meter shots, at least gives the Danes some hope for the second leg which takes place in Veszprem on Saturday.
Gyor earned the victory despite seeing Anita Kovacsics given a red card in the 24th minute for hitting Grit Jurack.
