The Olympic champion finished third in Friday's individual competition before joining up with his German teammates to secure silver on Saturday.
And he was finally on the top step of the podium after totalling 270.3 from his two jumps with distances of 149.5m and 146m.
Second went to Norway's Rune Velta on 269.3 while Russia's Roman Koudelka was third on 252.4.
It was Freund's first individual victory since January 10 and leaves him just three points behind third-placed Koudelka (916) in the overall standings with Stefan Kraft out front on 1083 following his sixth place in Germany.
Freund said: "It's difficult to find the right words for these emotions. The first jump was not perfect at the take-off, the second one was better. "When I saw the laser line far down the hill I thought I have to fly a bit longer. You never know what happens on such a big hill.
"I'm very happy that I could win. We have a great team spirit and everyone plays a part in such a success. Our team has a huge potential."
Meanwhile, over in Hinzenbach, it was another German winner in the form of Carina Vogt although only just, after edging out Austrian home favourite Daniela Iraschko-Stolz by 0.4 points.
The Olympic champion jumped 92m and 90m for 245.2 points to secure her second World Cup win of the season and bring and end to Iraschko-Stolz run of three consecutive wins.
Third went to Russia's Spela Regelj with Iraschko-Stolz leading the World Cup standings by 622 from Vogt on 568.
