The 29-year-old, chasing the world number one ranking, dropped the opening set of a gruelling encounter before coming through 4-6 6-2 6-2.
Simon played his part in a memorable contest, with the final two sets an unfair reflection on his efforts.
The contest was briefly paused when a fizzing Murray serve whacked a spectator, with the Brit running down the court to apologise.
Murray will face American John Isner in the last eight.
He could replace Djokovic at the singles summit by winning in Austria and at next week’s Paris Masters – providing the Serb fails to reach the semi-finals in the French capital.
