Berdych in truth dominated from start to finish as Murray created only a single break point in the entire match.
The Czech is on course to play Novak Djokovic in the semi-finals provided the world number one overcomes Robin Haase in his own last-eight tie.
"He played extremely well today. He dictated a lot of the points. He went for his shots. He served very well, I think, too," Murray told reporters.
Murray somehow came through the first set in the tie-break after facing a full seven break points and creating none of his own.
There were no opportunities for either player until the eighth game when Murray had to dig in to clamber back from two break points down.
A further four set points came and went for Berdych in the final game of the set, but Murray held on and went on to claim the tie break with ease.
Murray's level dropped further in the second set as he continued to create no opportunities on the Berdych serve. The Czech raced through the set, breaking the world number four twice in the process.
Berdych broke in the first game of the final set, but Murray replied by taking full advantage of his first break of the match.
It failed to spur Murray into any sort of form though and he immediately dropped serve again. Berdych went on to hold his remaining service games with ease and finished it with a flourish as he ripped a winner up the line to break the Murray serve and take the match.
"There are a lot of things I would have liked to have done better," added Murray, who was playing his first clay event this season.
"It takes a lot of time for me to do it on this surface. It doesn't come straightaway. It takes time for me to understand the way I'm needing to play."
