The two-time Winter Olympian was lying in 10th position overnight after the Super-G run on the Aliga course in Andorra.
But the 26-year-old looked rejuvenated in the slalom, posting the second-quickest time, 45.66 seconds, to finish top of the pile for the second time in her World Cup career.
Gagnon said: "I had pretty good Super-G run yesterday and I had a solid run today so I had a good start position for the slalom.
"I am surprised to win. I was hoping for a podium because I knew I would have a good chance here."
Switzerland's Wendy Holdener finished second, 0.20 seconds behind Gagnon overall, with Anne-Sophie Barthet of France placing third.
Lindsey Vonn had led overnight after the 2010 Downhill Olympic champion posted 57.04 seconds in the Super-G.
However, she suffered a hairline fracture on her left knee and could only manage 23rd place in the slalom to finish 13th overall.
Vonn now holds a 28-point advantage from Switzerland's Lara Gut at the top of the overall standings.
