The 23-year-old mastered windy conditions in Slovenia to win the first women's race since last month's Winter Olympics in the Russian Black Sea resort of Sochi.
Innerhofer was a comfortable winner in the 7.5km sprint, clearing all her targets without fail for a winning margin of 9.2 seconds ahead of Russian Darya Virolainen.
To put the context of Innerhofer's surprise win into context she was 76th in the sprint at the Winter Olympics while her previous World Cup best was 22nd in Ruhpolding.
Nadezhda Skardino of Belarus completed the top three as all shot clear in the shooting range with Bjorn Ferry taking victory in the men's 10km sprint on the same day.
It wasn't quite the scale of Innerhofer but Ferry's victory was his first of the season and came with one penalty in the range in a time of 25:03.5 minutes in Pokljuka.
Russian Anton Shipulin shot clean but placed second 1.5 behind while German Arnd Peiffer claimed third with Dmitry Malyshko fourth and Austrian Dominik Landertinger fifth.
