The 20km individual Olympic champion finished just 0.1 seconds ahead of Frenchman Quentin Fillon Maillet as he survived three shooting penalties to finish top.
Both athletes sprinted hard in the last 500m but it was the Norwegian who was victorious as he crossed the line in 30:20.4.
His missed shot at the first standing stage, as well as two on the last, cost Boe the 50-second lead he had built over the chasing pack but he still did enough for a second triumph of the weekend – having also won Friday's 10km sprint.
Third place went to Russia's Alexander Loginov, who had been powering to the line with the top two before he stumbled close to the finish.
Fourth went to Austria's clean-shooting Simon Eder, 16.1 seconds back, while his teammate Julian Eberhard was fifth – 25 seconds behind.
The winner's brother Tarjei Boe finished sixth, accruing one penalty, 28.6 seconds back.
