Wilhelm, missing just one target at the first shoot, finished the course in Slovenia in a time of 35 minutes 5.7 seconds.
Russia's Tatiana Moiseeva (0-1-0-1) crossed the line 51.5 seconds in arrears while Belarusian Natalya Sokolova (0-1-1-0) took third, at 58.2 seconds.
Olofsson, favourite to win the event after her mesmerising victory in the women's sprint on Sunday, finished over a minute and a half back after a wretched day with the rifle (2-0-1-2).
Wilhelm's win means the German moves up within touching distance of her Swedish rival at the top of the overall standings.
Olofsson has 469 world cup points, with Wilhelm lurking just nine points adrift.
Norway's Lind Grubben, fourth on Friday (0-0-2-1), conserves her third place overall, with 419 points.
