Czech champion Stybar, who won the overall race last year, came out on top of a chaotic stage marred by heavy rain and high winds to edge Lars Boom and Sep Vanmarcke in the race to the line.
Andrea Guardini, winner of stage one, was one of many riders left behind on the run-in as the peloton was split before the end, and lost his overall lead to Stybar.
"It was a chaotic finish as you could see. I had to bide my time and pick the right moment," said Stybar.
"There were a lot of attacks going, and I thought I could take my chances. I know these roads. I thought, I have to go with these guys, I didn't really have a choice. I managed the best I could at the end."
