The BMC rider won the 9.6km race against the clock with a time of 10.48 followed by Jos Van Emden (LottoNL-Jumbo) and Jasha Sutterlin (Movistar) in third.
But it was a bad day for Van Emden's team-mate Dylan Groenewegen, who could not replicate his success in Monday's opening stage and trailed in a disappointing 85th.
The result means Dennis will go into the third stage with a lead of five seconds over Van Emden, with Peter Sagan (Tinkoff) looking dangerous in third place, 13 seconds off the leader.
Sagan had placed eighth in the short time trial, also finishing behind fourth-placed Dutchman Wilco Kelderman, Matthias Brandle of Austria, Slovenia's Primoz Roglic, and American Taylor Phinney.
Alex Dowsett (Movistar) was the highest placed Briton in 10th place while sprint favourite Tony Martin (Etixx-Quick-Step) endured another relatively disappointing day as he finished 13th.
