The UCI has fined team manager Johan Bruyneel 10,000 Swiss francs (£6,340) and suspended him for two months, starting on February1.
The team's sporting directors at the race were fined 5,000 Swiss francs each and the riders 2,500 each.
The start of the final stage was delayed by 15 minutes because of the row.
Armstrong had hoped he and his team mates would be able to wear special black jerseys marked with number 28, a reference to the 28 million people Armstrong's Livestrong foundation estimates are living with cancer.
A cancer survivor himself, Armstrong had been promoting the Livestrong foundation on the Tour but his final attempt was denied by UCI stewards.
Armstrong and his team mates were seen on the side of the road changing from black back to the traditional red and grey RadioShack jerseys as the rest of the peloton waited for the operation to be completed.
The UCI said on Friday: "The riders of the RadioShack team infringed the article of the UCI regulations related to the wearing of a non-authorised jersey.
"In addition, Bruyneel publicly offended the UCI international commissaires with his remarks."
