Ivory Coast top the group with 19 points with Cameroon, who have been to the last four World Cups, still trailing two points behind after another far from impressive home victory.
The Lions struggled to beat Libya 1-0 in Yaounde on Sunday thanks to Spanish-based striker Achille Webo who scored for the second time in successive qualifiers.
If the Ivorians beat Cameroon in their next qualifier at home on September 4 they will reach the 2006 finals in Germany.
Drogba scored the first goal from close range after a cross by Anderlecht's Aruna Dindane. His second was a 20-metre drive.
Tottenham Hotspur forward Ahmed 'Mido' Hossam had an effort harshly disallowed for offside midway through the second half.
AFRICAN ROUND-UP
Webo headed Cameroon's winner in the first half from a cross by Chelsea midfielder Geremi but Libya's Brazil-born keeper Luis Alejandro stood firm in the second half to thwart the Lions.
On Saturday, a series of upset results saw Togo, Angola and Ghana take pole positions in their respective qualifying groups.
Togo drew 2-2 in Senegal to stay top of Group One while Angola's 1-1 draw away to Nigeria leaves them as favourites to edge the Super Eagles out of contention in Group Four.
If Ghana win their last two qualifying matches at home to Uganda in September and away to Cape Verde Islands in October they will qualify for the World Cup after their upset 2-0 victory over South Africa in Johannesburg.
Ghana lead Group Two on goal difference from the 2010 World Cup hosts, who they also beat 3-0 at home in June last year.
Only the winners of the five African groups qualify for the World Cup finals.
