The experienced Germany international suffered the injury during Saturday's 1-0 Bundesliga win at Hamburg, according to Bayern's official website.
Muller came on as a half-time substitute at Volksparkstadion and assisted the winning goal for Corentin Tolisso before being forced off with the thigh problem in the 55th minute.
The issue is likely to rule out the 28-year-old until after the next international break, meaning he will miss successive meetings with RB Leipzig in cup and league, the Champions League trip to Celtic and the Bundesliga clash with leaders Borussia Dortmund. He could also be absent for Germany's November friendlies against England and France.
Second-placed Bayern are currently level on points with Dortmund after winning back-to-back matches since Jupp Heynckes replaced Carlo Ancelotti as manager.
