But they snatched victory against the run of play 11 minutes from time when substitute midfielder Sergio converted from the penalty spot after Valencia defender Amedeo Carboni was penalised for shirt tugging in the area.
In the other quarter-finals Real Madrid have the upper hand after their 1-0 win away to Real Betis on Wednesday, new signing Antonio Cassano scoring on his debut three minutes after coming on as a substitute.
Espanyol's new recruit Walter Pandiani also got off the mark in his first appearance when he scored in his side's 2-0 win away to Cadiz on Wednesday, the other goal coming from Brazilian midfielder Fredson.
In a rescheduled last 16 tie also played on Wednesday, 2004 Cup winners Real Zaragoza survived a spirited fight-back from Atletico Madrid to draw 2-2 and win through 3-2 on aggregate to secure a place in the last eight against Barcelona.
Depor had the best of the early play against Valencia at the Riazor with the busy Pedro Munitis creating plenty of problems on the left wing, but they lacked the presence in the area to take advantage of their domination.
CONTROVERSIAL PENALTY
Their only real chance of the first half came when Canadian midfielder Julian De Guzman forced an acrobatic full-stretch save from Valencia keeper Juan Luis Mora with a rasping 30-metre drive.
Opposite number Jose Molina did equally well to keep out a close-range half-volley from Valencia winger Mario Regueiro, but in general both sides struggled to construct any fluent attacking football.
Depor looked to be in trouble when Duscher was sent off for his two-footed challenge on his opposite number shortly before halftime.
Valencia almost took advantage after the break, but Molina produced two great reaction saves to block sharp shots from Regueiro and striker David Villa.
Just when they looked to be on the verge of succumbing to the pressure Depor were awarded a controversial penalty as Carboni tussled with Joan Capdevila in the area.
Midfielder Sergio sent Mora the wrong way with his spot kick to give Joaquin Caparros's side a narrow advantage ahead of next week's second leg.
