The defeat was another setback for the Parisians and may seal the fate of coach Laurent Fournier, who is at odds with club chairman Pierre Blayau.
Blayau has criticised Fournier for poor results with the ambitious club standing sixth in Ligue 1, 13 points adrift of runaway leaders Olympique Lyon.
Toulouse, battling to avoid relegation from the top flight, join Nice, Girondins Bordeaux and second division En Avant Guingamp in the last eight after they all won on Tuesday.
Auxerre were the other big name of the Ligue 1 to make an early exit when they were eliminated by Le Mans 4-1 in a penalty shootout. The two sides had been level 1-1 after extra time.
Baptiste Martin put the Burgundy side ahead on the hour before the visitors equalised through Martin Douillard.
Monaco struggled to tame Lille 1-0 on their home turf thanks to a late goal from their midfielder Camel Meriem.
Second division clubs Montpellier and Lorient both went down to elite sides.
Montpellier lost 1-0 to AC Ajaccio at home, with the Corsicans scoring the winner through Lucas Pereira.
