Vadaine Oliver's brace earned the Minstermen a 2-0 victory with Lee Clark and Neil Redfearn, who have both been linked with the Rovers job, watching on from the stands.
Popular centre-back Jones has put himself firmly in the frame with a League One victory over Barnsley but is hoping the setback against another Yorkshire neighbour does not count against him now.
On his current position, Jones said: "There is no latest. I will continue to do the job until I am told otherwise.
"Am I resigned to losing it? Absolutely not although to say this night was disappointing is an understatement.
"I am struggling for words, to be honest. From the display at the weekend, I am very, very disappointed.
"It is a case of seeing everything I wanted on Saturday and today, for whatever reason, they didn't get to the level I expected of them as individuals and we got punished. We have discussed standards on and off the pitch and the importance of putting a string of games and good performances together.
"The inconsistency is right the way through and tonight reflected that. It is bitterly disappointing after the buoyancy of the weekend to put in a performance like that.
"We made mistakes again; we keep going on about the same thing. We don't concede good goals, but from our mistakes."
Oliver opened the scoring after six minutes with an excellent lunging header from Anthony Straker's left-wing cross that beat Doncaster keeper Thorsten Stuckmann from 10 yards.
He then added a second five minutes into the second half, pouncing on an Aaron Taylor-Sinclair mistake before coolly lifting the ball over the advancing Stuckmann and firing into the unguarded net.
But York also relied on keeper Scott Flinders before they took their place in the Northern Area quarter-finals as he made fine saves to deny Danny N'Guessan, James Coppinger and Harry Forrester.
Home boss Russ Wilcox was pleased to see his team win their first game in six and match their best-ever run in the competition, which was set back in the 1985/86 season.
He said: "We've knocked two League One teams out of competitions this season after beating Bradford in the Capital One Cup and there's some big sides left in this tournament. There's a bit of excitement now waiting for the draw and I would like another home tie but the most important thing was to get back to winning ways and bring a feelgood factor back into the club again.
"I'm very pleased to get a win and a clean sheet against a good Doncaster side who had nine players from the team that beat Barnsley at the weekend and we showed terrific composure on the ball at times as well."
