Goals from Adam Barrett and Noel Hunt secured the Shrimpers their first three points of the season, with Marcus Maddison scoring a late consolation for Posh.
Brown, 56, was delighted to end a six-match winless streak and said: " It's obviously a relief. We got the result and it gives the lads the confidence they need at this level.
"It's not just the players we've brought in, it's those who were plying their trade in League Two last year.
"It's about these players convincing themselves than can now play at this level and not be embarrassed by it.
"After getting this win I also think we'll also get more respect from the opposition now. But we could and probably should have won more comfortably."
Southend wasted a number of good chances, the first of which came early on when David Mooney headed over a right-wing cross from John White.
But with 32 minutes on the clock the Shrimpers went in front when Barrett poked the ball home from close range after Hunt had been denied by goalkeeper Ben Alnwick.
After the break, Peterborough's Michael Bostwick fired against the crossbar and Jack Collison had an effort cleared off the line by Ben Coker.
In reply, Hunt was denied by Alnwick from six yards before he worked his way onto the scoresheet in the 70th minute.
The striker was picked out by an excellent right-wing free-kick from Coker and guided an accurate header into the bottom left-hand corner for his second goal in two games.
Peterborough hit back to net a late consolation with Maddison bundling the ball home from close range.
The visitors have now not won in six games but boss Dave Robertson remains convinced Peterborough will soon be back on track.
"Eventually our luck has to change," he said. "We've had two off the line and one off the crossbar.
"But we gave away a sloppy goal from a set-piece which is very disappointing because we had a good foothold in the game up until then.
"After that we had to chase it but we had a real bash at it and nearly got something at the end there.
"We need to score when we have periods of pressure but I'm staying positive and I'm making sure the players are too.
"I obviously can't accept coming here and losing 2-1 and of course we're under pressure.
"But, at the same time, pressure is relative and we put pressure on ourselves to win every game. "
