Amazingly Madrid had the kick-off and passed the ball back to Roberto Carlos in the full back position, who made a hash of it and lost the ball to Hasan Salihamidzic. He passed to Roy Makaay on the right, who took the ball on and finished it into the far bottom corner.
The lead was doubled after the break, Lucio heading home from a corner. Madrid pulled one back through a disputed Ruud van Nistelrooy penalty and were furious when Sergio Ramos' strike on 90 minutes was disallowed for use of his arm.
The opener shell-shocked the Spanish club, suddenly finding all their preparations ruined by one mistake. They passed the ball around for some minutes afterwards but seemed incapable of penetrating the wall of maroon ahead of them. The fans inside the Allianz Arena bounced up and down in jubilation as they did so.
The previous quickest goal in the competition prior to Makaay's strike came from Arsenal's Gilberto Silva against PSV back in 2002, which was timed at 20.07 seconds.
In similar fashion to Tuesday evening at Anfield, the Spanish club were full of passing play but unable to prise open their opponents. Bayern played the part of Liverpool to Madrid's Barca by hitting back on the counter-attack. The first of these came on 21 minutes when Lukas Podolski scurried through from the halfway line on the right. With only one defender ahead of him, he tried a low shot from outside the penalty area, well saved by Iker Casillas.
Casillas was kept busy all evening and called into action again a few minutes later. Makaay made space for himself on the right again and found a better position than the Germany international before him; his shot was also low and once more Spain number one Casillas beat the ball away.
Bayern's former Barcelona midfielder Mark van Bommel - in trouble for his provocation of the Madrid crowd following his late goal in the first leg - was booked for a late challenge on Fernando Gago which meant that he would miss the quarter-final first leg.
Bastian Schweinsteiger came close when he struck a venomous shot from 20 yards first-time a foot wide of the near post and shortly after Madrid coach Fabio Capello, aware that the game was not going his way, hauled off defensive midfielder Emerson and threw on Guti.
Barely half-an-hour had passed. The Italian was further worried in the following minutes when Ramos left the field bleeding profusely from his nose and then Daniel van Buyten won a header at close range, needless to say saved by Casillas.
Madrid found a route to goal as the half-time whistle approached. Gonzalo Higuain backheeled for Guti and he shot wide, Van Nistelrooy wasted a free header and then Raul volleyed into the side netting.
The visitors had not learnt their lesson and Van Bommel had a chance right at the start of the second period. He also could not beat the athletic goalie who threatened to keep Madrid in the tie, despite their inability to score the goal they needed to progress.
Antonio Cassano made an entrance at half-time for Higuain and blazed a shot well over the bar before Raul picked out his strike partner with a delightful far-post cross.
Van Nistelrooy headed firmly towards the far top corner but Oliver Kahn clawed it away, a real world-class save.
On 65 minutes a nothing ball into the box should have been dealt with by Ramos and Carlos. They dithered and gave away a corner; there were also suspicions of handball against the former.
It was immaterial as the set-piece arrived and Lucio headed into the far corner almost unchallenged to seemingly secure the game.
Salihamidzic headed inches over the bar as Madrid attacked and left space at the back. Indeed there were several half-chances at both ends before the referee pointed to the spot for a perceived Lucio foul on Robinho.
It was a blatant dive by the Brazil man and as Van Nistelrooy stepped up to take it, there was a fracas between Mahamadou Diarra and Van Bommel. They were both shown a second yellow card and sent for early baths.
When the former Manchester United striker was allowed to take the kick he stuck it into the corner and Madrid then threw everything at Bayern - with little end result.
Amid the lame crosses and time-wasting Bayern substitutions, Ramos chested down the ball and smacked it into the bottom corner with joy, only to look on is disbelief as the ref put his whistle to his lips.
The decision could have gone either way and ended Madrid's chances, despite a last-second corner which even Casillas arrived in the box to attack - well saved by his opposite number Kahn.
