The Australian, who suffered engine problems during Friday's second session, lapped the Sepang circuit in a minute 33.542 seconds to finish ahead of 2008 world champion Lewis Hamilton in cloudy but hot conditions.
Webber's fastest lap came just over three minutes before the end of the session and robbed the McLaren drivers bid to complete a clean sweep of the practice sessions.
Hamilton, who was fastest in Friday's two sessions, was just 0.017s behind the Australian but finished ahead of the other Red Bull of Sebastian Vettel during the hour-long session.
Championship leader Fernando Alonso was fourth quickest in his Ferrari with seven-times world champion Michael Schumacher of Mercedes fifth, nearly half a second slower than Webber.
Current world champion Jenson Button, who struggled with the balance of his McLaren car during Friday's sessions, was seventh quickest ahead of the second Ferrari of Felipe Massa.
Qualifying for the third race of the season is due to start later in the afternoon with heavy showers predicted at the circuit, where track temperatures reached 47 degrees.
