His participation in Sunday's German Grand Prix - a race he has won for the last three years - is uncertain, while Marc Marquez took advantage of his fellow Spaniard's absence to clinch pole position.
Despite cruising around a still drying track, the Spaniard suffered a massive highside at Turn 1 and was flicked airborne, landing heavily on his left arm and shoulder.
His helmet then dragged across the track, ripping the visor off, before he spun to a violent halt in the gravel.
While initial x-rays in the medical centre indicated Pedrosa had not suffered any broken bones or fractures, he was then taken to the local hospital for further medical checks.
Should he be passed fit to compete, he is still assured of a top-12 starting berth as his best time in practice was enough to secure an automatic entry into Q2.
Pedrosa's accident came just one day after his main championship rival Jorge Lorenzo suffered a similarly violent highside exiting Turn 10.
The Yamaha rider has been forced to withdraw from the event and return to Spain for surgery on his broken collarbone.
