The World No.2 started well to go 2-0 up, putting together breaks of 93 and 78, but was put to the sword by the Scotsman.
Dott, currently the World No.30, hit back and accumulated five half-century breaks to take the win.
"I'm just happy to get through," said Dott afterwards.
Trump won the tournament in 2011 and was runner-up three years later.
Dott will next play Stephen Maguire, who edged a 6-5 victory over 2015 finalist Liang Wenbo.
In the late match, Mark Joyce won a final-frame shoot-out against Neil Robertson, who is likely to now also miss the Masters due to dropping out of the Top 16 at the end of this tournament.
Ryan Day slipped through 6-5 against Mark Williams in another match that went the distance, while Marco Fu went down 6-4 to China's Lyu Haotian.
