Later in the men's tournament, Ivan Ljubicic beat home favourite Peter Wessels 7-6 4-6 7-6 despite not break the Dutchman's serve.
Jankovic struggled with a hamstring injury and at times appeared visibly in pain in a final frequently interrupted by rain showers.
She said after the match the rain had caused her more disruption than her opponent because her injury had made it harder to keep stopping and starting.
Jankovic started poorly and allowed third seed Chakvetadze to take a 5-0 lead in the opening set before she fought back and forced a tie-break, which the 20-year-old Russian won.
World number three Jankovic rallied to take the second set but Chakvetadze took control again in the deciding third set.
"I had a very good start... Jelena came back very strongly in the second set but I got lucky at the start of the third set," Chakvetadze, ranked eighth in the world, said.
Second seed Ljubicic needed three sets and two tiebreaks to beat Wessels 7-6 4-6 7-6.
The Dutchman, ranked 488th in the world, had upset top seed Tommy Robredo of Spain in the quarter-finals and surprised again with a valiant fight against Ljubicic.
