The fired up Argentine left the Philippe Chatrier crowd stunned as he took the first set 6-4 with a solitary break enough.
Schwartzman, having snapped Nadal's astonishing streak of 37 straight sets won on clay, will now have a huge battle to remain ahead of the 10-times champion at Roland Garros.
He trailed 5-3 in the second set with Nadal a break up and serving for set leading 30-15 before the rains came for the second time on Wednesday that forced play to be abandoned for the day.
Nadal's last win after losing the opening set came against Novak Djokovic in the 2014 final.
The Spaniard has a 7-2 record when losing the first set in Paris - which has only happened 10 times in his 86 matches at the tournament.
Nadal had to receive treatment to his wrist at the end of the set with extra strapping applied.
Juan Martin del Potro was level at 5-5 with Marin Cilic in a first set tie-break before the match was halted for the day due to the weather.
