The Scot matched the world number one for most of the first set, but suffered a disastrous sequence at 3-4 down when a series of errors saw him broken to love.
Djokovic managed to break in the fifth game of the second set and the Serb broke again as Murray served to stay in it to take a two-set lead in the best of five encounter.
However, Murray managed to cut the arrears as he claimed the third set 7-5 courtesy of a break of serve in the eleventh game of the third stanza.
The winner will face Stanislas Wawrinka in the final after the Swiss beat home favourite Jo-Wilfried Tsonga in four sets in Friday's first semi-final.
