The Frenchman cracked when serving for the match at 5-4 in the third set, watching his opponent break before snatching the tie-break, and suddenly lost his rhythm in testing conditions on Philippe Chatrier.
Berdych capitalised to move a break ahead in the fourth set, but Tsonga suddenly rediscovered his early momentum to reel off the final five games and triumph.
It was only the third time that Tsonga had beaten Berdych, who looked out of sorts in the changeable weather conditions.
Tsonga's reward is a last-eight meeting with Japan's Kei Nishikori.
