Murray has still yet to drop a set this week as he saw off Becker in windy conditions.
Murray broke Becker's first service game before another break put him 4-1 but the German fought back to break Murray in the next game.
The Scot then held his next two service games to love and wrap up the first set.
Another break early in the second set seemed to have Murray cantering toward the semi-finals but Becker broke to love to level at 2-2 before breaking Murray's next serve to open a 4-2 lead in the set.
But reigning US Open champion Murray responded to Becker's improved form and soon worked his way back into the set, courtesy of another break.
The remainder of the set went with the serve, which Murray closed out.
In a repeat of the 2011 final, Murray will play fourth-seeded Jo-Wilfried Tsonga after the Frenchman beat 112th-ranked American Denis Kudla 6-3, 6-2.
The clash marked Kudla's second top-10 opponent of his career and Tsonga closed out the match in just 53 minutes.
"Jo plays a pretty all-court game. He comes in to net more than most of the players. He's a tough player to play," said Murray, who will have to cope with the usual pre-Wimbledon hype in the coming weeks.
