Wilkinson celebrated his recent marriage with an impressive performance at Stade Mayol, all the Englishman's points coming from his boot.
Clermont later passed up a chance to usurp the new leaders when they were held to a 22-22 stalemate at Castres.
Clermont were indebted to Australian fly-half Brock James, whose last-minute drop goal secured a draw against the reigning champions.
In Toulon, the hosts tries were scored by Matt Giteau, Ali Williams and Delon Armitage, all coming in the second half.
Wilkinson assisted with some deadly kicking, although his night was tarnished by finishing the match with a bandaged head following a nasty clash.
"We have to pay tribute to Bordeaux who caused us many problems, especially at the scrum," said Toulon forwards coach Jacques Delmas.
"They fed off our mistakes in the first half and we were rushing. But we refocussed at half-time and were able to influence the game.
"Our only regret was not being able to get an offensive bonus point."
