Ivkovic announced his resignation following CSKA's 99-84 victory over city rivals Dynamo in the fourth game of the championship finals on Monday to clinch the series by a 3-1 margin.
"It was my last game with CSKA," the 61-year-old Serb told reporters after the match.
"I want to thank the club and all the Russian fans for their support. I just want to apologise for (losing) the Euroleague finals in Moscow."
Last month, CSKA were considered overwhelming favourites to win their first major European basketball title since 1971 on home soil after posting a remarkable 51-1 win-loss record in all competitions.
However, they crumbled under pressure, going down to Final Four newcomers Tau Ceramica of Spain in the semi-finals, then suffered another humiliating defeat by Greece's Panathinaikos in the third-place playoff.
Russian media and a majority of basketball experts blamed Ivkovic for the poor showing.
Although he failed to win the Euroleague title in his three years with CSKA, Ivkovic remains one of the most respected coaches in Europe after a string of successes at club and international level in the last two decades.
