Atletico took on Rayo Vallecano with plenty to do having drawn 1-1 in the first leg.
Angel Correa's goal just before half-time put Atletico in the driving seat, but the tie remained finely balanced entering the final ten minutes.
Then, however, Diego Simeone's side pulled clear thanks to a brace from Antoine Griezmann, whose goals will have done little to quell the growing speculation that he is in line for a big-money move to Chelsea or Real Madrid this month.
Gary Neville's Valencia side also made the last eight, enjoying a huge 7-0 aggregate win over Granada.
Leading 4-0 after the opening leg, Neville's side dominated throughout as they won 3-0 thanks to goals from Wilfried Zahibo, Alcácer and Pablo Piatti.
" I'm happy with the result and performance," said Neville afterwards.
"Now we have to play well on Sunday against Rayo Vallecano. I am one hundred percent focused on that game."
The other sides in the quarter-finals are Sevilla, Celta Vigo, Athletic Bilbao, Barcelona, Las Palmas and CD Mirandes.
