Kuettel had been declared the winner before the International Ski Federation (FIS) rectified an error to change his distance from 132 metres to 126.5 metres.
Janda's decision to miss his qualifying jump put the Czech in 50th place, meaning a jump-off against Ahonen in Friday's first round.
Leading before concerns about the wind forced Ahonen and Kuettel to jump from a lower height, Norway's Bjoern Einar Romoeren came third despite jumping 137 metres, with teammate Roar Ljoekelsoey fourth.
Czech Jan Matura produced his best jump of the season - of a hugely impressive 134.5 metres - to finish fifth, while a poor landing from Austrian Andreas Widhoelzl meant his 138-metre leap - the furthest of the day - was only good enough for sixth.
