The 34-year-old France international will undergo surgery on Monday, and is likely to be out for around four months.
He will now miss the start of the French domestic season, the majority of the Champions League group games, and the final games of France's Euro 2008 qualifying campaign.
"Gregory's injury is a big blow," said Lyon sporting director Bernard Lacombe. "But we're not going to dwell on it. It's not the end of the world. We have Remy Vercoutre [to replace him] and there's also Johan Hartock."
Mickael Landreau is likely to replace Coupet in France's internationals.
