Trouble ensued after Sergio Aguero caught David Luiz with a high and late challenge in the dying moments of City's 3-1 defeat, earning himself a red card in the 96th minute.
In the scuffle that followed - involving a number of players from both sides - Fernandinho was also dismissed a minute later after grabbing Cesc Fabregas by the throat.
It was a unfortunate ending for Pep Guardiola's team, which will see Aguero serve a four-match ban and Fernandinho sit out three matches.
In a statement issued by the FA on Monday afternoon, it said both clubs would have until 6pm GMT on December 8 to respond to the charge.
Fabregas would not face any further action, it added.
